Just starting my build and want to put an R1 engine in so i would like to know what is the best donor for my build and what diff would give me the best out of the car. What build plans do i follow because i see a lot of them from fords to mazdas?

Do some goolging within this for "BEC gear ratio" and you should get some useful information to get you started.

Actually, here's a link: pre-made link!

Those should cover gear ratios vs engine speed and top speed questions. The next part of the problem becomes weight, parts availability, custom drive axles and mounting your chosen differential into your car. Going (non-kit) BEC definitely seems to require a bit more custom work in this area than a more traditional build.

I'd say don't build anything untill the engine is in you possession,seriously I'd sort all the major bits out before cutting tubing.

With the R1 I guess it depends on your budget,want newer than spend more.The newer models offer more power along with much more electronic requirements to make them run so do your homework on what you need from the donor and get it all at once from the same bike or the costs add up quick.
